It copies the registry, and that can take a while. Perhaps they aren't
sure when closing if any registry entries were changed, so they're
saving their copy back, but I would think that would be hazardous.
When you go into regedit.exe, and export the entire registry, that
probably takes a LOT longer. Spybot can do so-called registry "repair"
aka cleanup. That means it would change the registry. In general,
registry cleaners are snakeoil. Is there an option you enabled that has Spybot attempt registry "repair" without prompting you, or do it automatically when loaded?
Spybot is a company name. They have several product. Search & Destroy
is one of them, and perhaps that is what you use. Saying just Spybot is
like saying "Microsoft can't run a macro". Spybot was a pioneer some 20 years ago. They lost their competitive edge quite a while ago. Not
even av-comparatives.org tests it for a long time, especially since it
is NOT an anti-malware program, just spyware detection and some privacy checks. Some folks keep using it, but only as a second-opinion
on-demand (manually ran) checker. Some reason you keep using it?

Just out of curiosity I re-installed Spybot, ran it, got no hits. Nor
did I get the message about unloading user registry hives.
